We’re moving the GATK website, docs and forum to a new platform. Read the full story and breakdown of key changes on this blog.
This section of the forum is now closed; we are working on a new support model for WDL that we will share here shortly. For Cromwell-specific issues, see the Cromwell docs and post questions on Github.
concurrent-job-limit at LocalBackend clarifications needed
In my RNA-Seq workflows ( https://github.com/antonkulaga/rna-seq/blob/master/pipelines/quantification/quantification.wdl ) I have several sub workflows and a quantification task that runs salmon with several threads. It is not clear for me if concurrent-job-limit takes into account the only number of cromwell tasks or also how many threads those tasks are using and how tasks in sub workflows are counted.
My main problem is that salmon tasks eat way more CPU then others tasks because of multithreading and sometimes it crashes my server (I am using local-backend).
