Formatting Genomestrip output for NCBI dbVar

I'm hoping to submit all my newly discovered Drosophila melanogaster CNVs (as discovered by Genomestrip) to NCBI's database of structural variation.

Has anyone done anything similar before, and have some formatting code that they'd like to share?

The formatting guidelines are 18-pages long.

Submitting data to public repositories might be quite useful for others.
