Test-drive the GATK tools and Best Practices pipelines on Terra

Check out this blog post to learn how you can get started with GATK and try out the pipelines in preconfigured workspaces (with a user-friendly interface!) without having to install anything.

AddOrReplaceReadGroups error even when all details are provided

Assigns all the reads in a file to a single new read-group.

This tool accepts INPUT BAM and SAM files or URLs from the Global Alliance for Genomics and Health (GA4GH)

Usage example:

java -jar picard.jar AddOrReplaceReadGroups \
I=input.bam \
O=output.bam \
RGID=4 \
RGLB=lib1 \
RGPU=unit1 \

I have already added RGLB but still its showing error that RGLB is required

    Your $i variable does not seem to contain anything that's why -RGLB goes into -RGID and -RGLB is left unassigned. Check your $i variable and see if anything is assigned to it during the BASH instance of the command that you use.
