I checked every option in MuTect to see whether there is anything related to strand bias correction.
However, I was not able to find. Did I miss it? Please let me know. Thanks!

    Yes, there is an approach to detect strand related sequencing and alignment artifacts. Please see our recent publication in Nature Biotechnology (and the associated post in the forum here) for complete details
